Atomic Heart is a fairly linear game with only a handful of choices available to the player. P-3 is a dude-bro on a mission and there isn't time for things like morality or complex decisions. He has to kill robots, dang it! However, there is one critical choice right at the end of the game. Should you not lay a finger on Sechenov or be shown the arsenal?
What should your final choice in Atomic Heart be?
The choice at the end of Atomic Heart determines the ending of the alternate-history Soviet-era romp. P-3 will be faced with two options, giving up or continuing his quest to stop Sechenov. Spoiler alert: there is no "good" ending in Atomic Heart and both are equally disappointing.

The first choice has P-3 giving up his quest and destroying Charles before leaving Facility 3826. This allows Sechenov to proceed with this plan to activate Kollectiv 2.0. Another scene will play, showing that Charles managed to live and is now a glob of living Polymer before he too escapes Facility 3826.
The second choice has P-3 taking the fight to Sechenov. After destroying the scientist's bodyguards, Sechenov reveals to P-3 that Charles has been manipulating him this entire time. Charles admits that he had been making P-3 blackout and using his body. This was why P-3 had killed Molotov and Filatova. Charles had been planning to kill Sechenov and take control of the Neuro-Polymer to replace humanity with Polymer life. Charles then makes good on his plan and disappears, leaving P-3 in a coma where he sees his deceased wife.
