Where can you find Flint in Roots of Pacha?
To find Flint in Roots of Pacha, you'll first need to head to the caverns at the North end of the map. To get there, head through the forest. Once there (if you have access to the caves after the main cave quest), find a rock with white specks on it. Crack one open, and a piece of Flint will fall out. Pick up the Flint and take it with you in your inventory.

How to access Caves in Roots of Pacha
The Cave entrance will not immediately lead you to the areas where Flint is embedded in rocks but rather to a set of cute luminescent creatures. They'll task you with breaking open multiple rocks and eventually giving an offering to the large statue in the final cave. This will take you a while depending on your energy needs. If you come prepared with food and an offering ready, it could be done in one in-game evening. If not, it will likely take two in-game days, totaling a couple of hours of your time.
Pine cones are one of the easiest gifts you can find to give them. They are found abundantly throughout the forest on evergreen trees. Make sure to shake the trees with the dark pine cones, as the light-colored ones aren't ready for another day. Then, play the mini-game, where you count the number of creatures you see. Finally, they'll give you access to the rest of the caverns.
