Regardless of how they have been alerted, they will begin chasing and damaging you, but you can lose them by hiding behind objects or dropping pallets on them. To drop a pallet, interact with it; it will be done automatically.
During your stay in the factory zone, you can collect items scattered across the factory floor. They mostly have positive effects, such as increased movement speed, increased stamina and health levels, and highlighting the game objectives and Rejects, but there are also ones with negative effects, such as slowing you down. However, the negative ones can easily be told apart by the red aura they are radiating, so be sure to avoid them at all costs.
Once you have completed all the objectives in that factory zone, head back towards the train. You should easily be able to locate it, as an arrow will be pointing towards it. Nevertheless, you will have to do this before the timer runs out, or you will have failed the mission.
