The best way to farm Gems is by playing Story Mode, with Act I of the first stage (Ninja Forest) being the most efficient option. Later stages don’t reward more Gems, and the same applies to higher difficulty levels. The only factor that directly affects how many Gems you earn is the difficulty meter - the higher you move the slider, the more Gems you receive upon completion. Thus, in order to keep farming Gems AFK, the best thing you can do is to set up a macro for Act I.
