The Hundred Line Last Defense Academy follows the story of a school student, Takumi Sumino, who seems to be disappointed by his mundane life. However, he soon finds himself in trouble after his city is attacked by monstrous invaders. He eventually meets a Serei, a mysterious mascot who offers Takumi a special power called Hemoanima.

Takumi escapes the monster attack and is guided by Serei to the Last Defense Academy where he finds 14 other students. All the students are enrolled in the Special Defense Unit whose ultimate goal is to protect the school from hostile attacks for the next 100 days.
