Unlike most companions in video games, Virginia doesn't ignore the fact you shot her, even if it's not on purpose. If you do that, she'll run away, but because of the glitch, she'll run away never to return. These are the most effective solutions for the Virginia bug, at least until developers address this issue:
Save the game and load it
Like all bugs, it often goes away when you reload the game. That's the easiest way out of this bug. With a bit of luck, Virginia will return as if nothing happened. Give her time to return, though, as she might have run very far, so she needs some time to return. Complete the sleep cycle to make Virginia return
