Upgrading your Anime Squadron Perks should be your absolute main priority from the get-go. As soon as you have some Gold, you should put it into your Perks. Upgrading them to the max level basically unlocks the maximum power of your units, as you can play more of them at once, upgrade them more quickly, and it also unlocks more expensive upgrades due to the fact that you can reach bigger amounts with increased capacity.

You'll need a bigger Gen Maximum capacity so that you can upgrade your units to higher levels during matches, but you also need more Yen in general, and that's where higher Yen Generation comes into play. In general, the order should be something like this:

  1. Upgrade your Maximum Yen once or twice so you have enough capacity to unlock the first two or three upgrades for your units during a match.
  2. Then, continue upgrading Yen Generation so you always have enough Yen to place and upgrade units faster.
  3. When you feel like you are reaching a plateau and need to upgrade units to higher levels, invest more into your Maximum Yen capacity.
  4. Repeat the cycle.
