There are a lot of strange things that happen in the Pokemon universe. Arceus is taking the weird to whole new heights, quite literally, by allowing Gyarados to fly around the map.
Believe it or not, Gyarados flying wasn't a random idea, and the Pokedex has stated for quite some time that ancient Gyarados could easily move around on land, meaning that they could fly in the period that Arceus takes place. In fact, its lore even states that it would come into towns and destroy them when war was waging or the town happened to anger the resident Gyarados.
Gyarados is the evolved form of Magikarp and is a dual-type that is both a water and flying type. That being said, it's never been shown to really exist anywhere other than in the water in the series.

That's because reports of these attacks have long stopped, and Gyarados can't learn the move Fly in the modern Pokemon games. This seems to indicate that ancient Gyarados operated quite differently from the modern ones, which have since moved further away from their ties to flying-type moves.
